I've always had bad luck with DNS and Domino on Windows servers. The full-proof method is to add this to your notes.ini:

Example:
DNSSERVER=192.168.1.1,192.168.1.2

Then you always know exactly what DNS addresses Domino is using, independent of the OS settings.
